In boat and train options you will be picked up at your hotel by car to cruise port (or train station) with details and instructions about cruise (or train) which gets you to Bratislava. There local guide will greet you. After all, in Vienna you also have provided transfer back to your hotel.
On Monday all museums in Bratislava are closed. You will walk around Bratislava Castle without entrance inside. Price is adjusted.
Notice that St. Martin’s Cathedral has also Treasury which is paid part. Visit is possible with extra fee of 2,5 eur - it’s optional. The Treasury is open from April 1st to November 11th.
